But then you'd need to step down the voltage on both the PE and ASF signals going from the arduino to the epson.

Yes I think using resistors to make a voltage divider would work fine. Aim for 3v or so output.

What he said above and also it appears you didn't plug in the ribbon cable from the encoder wheel.

I'd repeat the suggestion to double and triple check all your wiring before applying power.

Before trying to turn it on get a meter and check all your soldering for any shorts to prevent damage. I see at least 1 which is visible but the rest need checking with a meter to make sure they are not shorting to either adjacent pins or to ground. Were you plugging and unplugging ribbon cables while the power was on or the power cable plugged in?

Do you think the bad cables could've cross connected and shorted out?

It's very easy to ruin the mainboard if you mess with the wiring while it's on, plugged in or just shut off
